Linear Rail and External GPIO

I have my program running on teaching mode and using external IO14 and IO15 from the back of the magician connector.
It all works fine until I turn ON the Linear Rail. this action is actually changing the GPIO I am using from 3.3V output to something else (I guess input).
Is there any way to control this?
