3D printing firmware improperly handles extruder cooling.
Particularly, the fan stops immediately when heating is turned off. This leaves quite hot extruder radiator without any cooling.

I understand that. But the problem is that the system switches off cooling immediately not caring about the possible damage. There might be an option to script that into Repetier, but that should be then either described in the manual or packaged in the distributable.

If you want to keep the fan on all the time, you can change the command M107 to M106 here ：
